GUI Hidden after executing script

I have a main GUI and from it i execute a console application with runwait.

This hides the main GUI (which is in state @SW_DISABLE)

When I then try to unzip some files the main gui and the dialogbox displaying

unzip progress is hidden beneath other windows.

Example code, somewhat pseudo

RunWait(@ComSpec & " /C " & $RunString, @ScriptDir, @SW_SHOW)

_Zip_UnzipAll(@ScriptDir & "\ZipDir\" & $ZipFile, $TheDrive & ":",0)

I tried  GUISetState(@SW_SHOW) and nothing happened

I tried 

WinSetOnTop($Form1,"",1)
WinSetOnTop($Form1,"",0)

But then only main gui gets shown and zip dalog is under another window-

The zip dialog of course is created after the above code

To be clear what I want is this

A main GUI from which a Console application is spawned and while it runs is on top of gui. When Console application finishes

I want gui to be displayed. Subsesequent dialogboxes should be displayed on top of GUI
