Yes, look at GUISetIcon to change the default icon. If you want to add additional icons then I suggest you download and install the full SciTE4Autoit3 package from here - the included Autoit3Wrapper utility can add them and the relevant section of the SciTE help file explains how to access them. :)

If you use Scite4AutoIt3 then just add this at top of your script and place your icon at the same directory as AU3 script

#AutoIt3Wrapper_icon=your.ico

Now ff you compile your script (by F7 or Alt+F7) then your icon will be in compiled EXE as application icon.
 

EDIT:

If you need to add more icons then use

#AutoIt3Wrapper_Res_Icon_Add=another1.ico
#AutoIt3Wrapper_Res_Icon_Add=another2.ico
