Wait for program to finish computation

First time AutoIt user, and I'm loving it.

I am trying to automate a image processing problem within imaris.

I am automating mouse and keyboard events. I'm at a point where I need to press a green run button for imaris to process the data. The data processing can take anywhere from a few seconds to 20 seconds. After the process is finish, I need to click another "finish" button. After the finish button is clicked,  want to run more commands. 

How can I wait for the program to finish its computation before sending the final "finish" click? Is there a way to check that a program is busy or taking x% of CPU usage? 

When imaris is processing the data, everything in the program is grayed out (like every button is disabled). Is there a way to see if GUI widgets are disabled or not (now, I'm not 100% sure imaris is disabling anything)

I suggest you use PixelGetColour to look at somewhere on the screen that changes colour while the app is processing and wait for that pixel to regain its old colour at which point you should be ready to go.
