See the TrayIconHide option under the AutoItSetOption function (also called Opt for short.)

OK, i will ask it before anyone else does. What does a transparent icon look like. :D

A transparent icon is one that takes the color of whatever is behind it. The most common use of transparency in an image is to display a picture (often on a web page) without the classic "box" look to the image. For example, a circle will look like only a circle, no matter what color the background takes instead of a circle in a white box on the page.

A transparent icon has no color, and will let the color of the taskbar show through, making it even less apparent that an AutoIt script has started.
