start on boot, no confirmation windows

So ive got a big install program thats working great, but I have a few points in the middle where the system needs to be rebooted. Not a problem for the program, but XP/Vista always has those confirmation windows that you need to click yes to every time the program starts. Does anyone know how i can make it so Windows automatically trusts the program and allows it to run without confirmation? Things like antivirus software do this, but i cant figure out how. Ive tried adding the program to the startup folder, as well as adding it to the registry under HKLM\Software\Microsoft\Windows\CurrentVersion\Run . Ive heard of making changes to win.ini, bt itsnt that used for running programs before windows has fully loaded?
