I see two copies of Autoit3wrapper.exe running per instance

I see two copies of Autoit3wrapper.exe running per instance when I run from within SCite.

Seems odd, but I'm checking to see if this is normal.

This is normal.

AutoIt3Wrapper start a second instances with the sole task to monitor the first AutoIt3Wrapper task.

Reason is that when you facilitate the option in SciTE: Tools/Stop Executing

When this option is selected the first instance of AutoIt3Wrapper is killed but AutoIt3.exe would continue to run. The second AutoIt3Wrapper instance will detect this and will Kill the autoit3.exe task and cleans up the "dead" Systemtray icon.
