Complicated "embeded" gui

Here's the premise. I've designed a gui that "embeds" itself in another non-autoit commercial program for the purposes of improving the user interface. What it does and how it does it is not important. What is important is how the autoit gui and the program interact together.

What I would like to happen is have the autoit gui be as transparent as possible (not appear to be a separate program/gui as apposed to the ghostly sort of transparency). It already visually appears embeded, it moves, albeit not perfectly, with the window, and closes with the window. However if neither have focus and the autoit gui gains focus, the autoit gui will become the topmost window, but the parent program will not also raise above other windows on top of itself.

I've assigned the autoit gui to be a child of the program, and it appeared to work for a while, but I probably never tested this case. Is there any simple methods of handling this or will I have to just live with this potentially rare flaw?
