GUI Automation - Don't take over my mouse cursor

I would expect a custom client would need to be made to handle the program in question, although I'm very curious if anyone here has automated mouse movements/clicks within a program while allowing me to continue working in another window elsewhere.
If so, I'd love it if you guys could share some resources with me :)

As in you want to control a window while continuing to work in another? I need more details on what it is you're trying to automate and if it's consistent or dynamic output?
