If you mean the instance used in an advanced WinTitle match like "[TITLE:Untitled - Notepad; INSTANCE:2]", then I believe it is determined by the Z-order they are discovered in, which can be changed by using _WinAPI_SetWindowPos() with the $hAfter parameter.
