Is it a way to put a set of icons (with transparency) in a new single file, and use this file with TraySetIcon()?

Yes, at home I use a program (if I remember correctly) called IconArt

which can do that. Also, you could check out MicroAngelo...

Does TraySetIcon() accept an icon library ?

I tried .ICL, without success; and I don't want to create a .EXE nor a .DLL to act as an icons library.

Or perhaps is it a way to insert all of my icons in the generated MyApplication.exe ?
