Is it possible to remove a single entry in the MFT (Master File Table) so that a file disappears but actually no data is lost? Can I do it in AutoIt?

You might be able to find some stuff for hiding the file. But I don't think hiding it to that extent is possible through AutoIt.

For those who are asking questions, look in the help file first. If not in pure AutoIt but via dll call perhaps?

I'm not too much into dlls (or typing while holding a Drumstick for that matter), so I'm not sure. My guess is that it wouldn't be a dll, but rather some registry shit.
