Some GUIs or controls are drawn by other custom software libraries (owner-drawn) and AutoIt can't know how to deal with them. You could see if the custom GUI responds to ordinary keyboard shortcut conventions, like ^a to select all, and ^c to copy. Valuater's AutoIt 1-2-3, Class...
