Registry boot VS startup folder ?

Hello every one

what is the difference between when a program boot from the registry or when i but it on the system auto start folder ?

i am making a program on Autoit until now i had been using copy script to @StartupDir 

i thought whats is the difference fro m using this and using registry boot ?

1) registry keys are executed before shortcuts on the startup folders.

2) on the registry, it is less apparent for users to modify or remove the command. leave the startup folder to the users, it's theirs. (also don't spam the Documents folder with creating some "My Stuff" subfolders like some programs do, it's annoying).
