Cannot click or use keys on game

So I am trying to write a simple script for the game Pokemon Dawn of darkness and I noticed that when the window is open it will not register clicks or even move the mouse at all, also when I try to get it to press a key it will do nothing but outside the game my script works perfectly fine. I have tried both autoHotKey and autoIt... any ideas thanks.
