Auto IT methods not identiying window objects in a POS application

I am trying to automate a java based POS application using auto IT via Java access bridge technology.

While  objects can be identified and accessed via java ferret from auto it in most screens in the POS application, objects in certain screens are not at all accessible from auto it via java ferrret.Such screens wherein none of the objects can be accessed via autoIT code looks different as well(appears as POP-UP layer with the main application seen in the background).

Could you please provide a solution on how to access the objects(textboxes,buttons etc) on the afore-mentioned POP-UP layer screens?
