My autoit program make queries using filter fields, but if the mouse is moved to another window, the contents of other windows are affected. It is possible to let autoit run in a window, while I use word, for example?

If you are talking about running queries in Access while using Word, then you are probably running queries by sending keystrokes to the program. Using a UDF like this one should let you run queries without affecting other programs.
