Running Program on Remote Desktop

Ok so what is happening is that when I run a script to control another program from a remote computer and I disconnect it seems to pause the program. The program is looking on the web for specific data then taking that data massaging it and putting it in another. It will also pause the program if for any reason the account is locked. I need mouse controls , IE controls , file controls , and array controls ?

How can I keep this running ?

Can't do it that way as it is sending and mouseclicking on a Java program. That doesn't have alot of that info to controlsend to the specific object.

Any other Ideas ??

Wish there was something like the Au3info that could figure out java programs.
