Well, that's just sad......

This is my first attempt at using AutoIT, so maybe I am missing something. But, with my first attempt at creating a script using the SciTE AU3Recorder function I noticed that it is recording mouse clicks using screen coordinates.

This sucks be cause people's icons and program entries may not all be in the same location. It would be much more helpful is the add-in recorded the path to the executable when a link was clicked instead of the screen coordinates.

Is there a way to force this behavior? Have I missed something here?

There is not currently any way to force that option with the recorder. But, if you script the movements yourself, I am sure there is a way to retrieve what link was clicked. Search the forum and you should find your answer. If not, you can try google. If you still haven't found the answer, post it to the help forum.
