Pause script if x happens and continue when event over

Hello guys!

I have been struggling with my script. The thing I want to be added is that whenever my script runs, there may pop up a window that makes my character unable to move until I have solved the pop up's puzzle.

Yet I have something like this:

Just a simple walking direction script, that is assumed to walk from X to Y. Now whenever I walk, I might encounter a puzzle that I need to solve (which is solved by script that clicks to certain region).

So what I need is some kind of pause to my script (that it wont press those arrow keys while in puzzle) and until the puzzle is solved, it keeps going from the point it were.

I have no idea how to do that, because I need to check like every step if the puzzle encounters, and how I am going to do is possible checking pixel from certain region, but I am yet studying for PixelGetColor and googling how to make it.

Anyways, I hope to get some assist to perform the clicking script during the movement, if puzzle encountered. And sorry for bad English, I am so confused so my grammar might be horrible :D
