                $objMail = $olApp.CreateItem($olMailItem)
                $objMail.Save
                With $objMail
                    .To = ("My@email.com")
                    .Subject = ("HELP")
                    .HTMLBody = ("this is a test")
                    .Display
                EndWith
                $oOApp=0

This code use to work for me, but now that I've updated to the newest version of autoit and SCITE I get the following error:

Try

#AutoIt3Wrapper_Run_AU3Check=n

as first line

This worked, but I'd like to keep the AU3 check on... Is there a way to keep it on and get around this issue?

Use the latest Beta version of AutoIt. IIRC it is a bug with Au3Check whcih is resolved in the latest Beta.
