$oIE = _IECreateEmbedded()
GUICtrlCreateObj($oIE, 0, 0, 396, 378)
GUICtrlSetResizing(-1, $GUI_DOCKAUTO)
GUISetState()

_IEHeadInsertEventScript($oIE, "window", "onload", "alert('Hello!')")
_IENavigate($oIE, "https://www.autoitscript.com")

While True
    $msg = GUIGetMsg()

    Switch $msg
        Case $GUI_EVENT_CLOSE
            Exit
    EndSwitch
WEnd

https://msdn.microsoft.com/en-us/library/bg182625(v=vs.85).aspx

Removed API feature Replacement feature
document.all document.getElementById

Proposal to fix:

_IEQuerySelectorAll($oObject,'head',0)

Currently I can not offer more help for now.
I can only say that this will be fixed in future ie.au3 version (btw. status: work in progress ..... ).

#include <IE.au3>

; Works
Local $oIE = _IECreate("https://www.autoitscript.com")
_IEHeadInsertEventScript($oIE, "document", "onclick", "alert('Hello!');")

; idle as long as the browser window exists
While WinExists(_IEPropertyGet($oIE, "hwnd"))
    Sleep(100)
WEnd

Yesterday evening i tried a little bit. The code above works.

#include <IE.au3>
#include <GUIConstantsEx.au3>
#include <WindowsConstants.au3>

GUICreate("Bot", Default, Default, Default, Default, $WS_SIZEBOX + $WS_MINIMIZEBOX + $WS_MAXIMIZEBOX)
$oIE = _IECreateEmbedded ()
GUICtrlCreateObj($oIE, 0, 0, 396, 378)
GUICtrlSetResizing(-1, $GUI_DOCKAUTO)
GUISetState()

_IEHeadInsertEventScript($oIE, "document", "onclick", "alert('Hello!');")
_IENavigate($oIE, "https://www.autoitscript.com")

While True
    $msg = GUIGetMsg()
    Switch $msg
        Case $GUI_EVENT_CLOSE
            Exit
    EndSwitch
WEnd

The (_IECreateEmbedded) does not work. Tested on Windows XP. Same code as Topic starter.

Result:

--> Press Ctrl+Alt+Break to Restart or Ctrl+Break to Stop --> IE.au3 T3.0-1
Error from function _IEHeadInsertEventScript(script), $_IESTATUS_COMError (4)
Vector smash protection is enabled. <<<---- Notice this one. Google for it. Perhaps it gives some clues.

Tested on Windows XP.

So you are using IE 8 or older one.
